The engine from a manual car will physically fit fine. I assume you intend to use your existing gearbox and not convert to manual. To change to manual would be a much bigger deal, as it could involve interior changes as well. Saying that, there may still be some electronic complications in using an engine that was with a manual gearbox. Make sure the garage that is doing the work is familiar with the engine and the work involved before committing.
