Three reasons. One, automatic gearboxes are more expensive to design and build than their manual equivalents, which leads into reason two, which is that people expect automatics to be more expensive, so car makers can then charge more for them anyway. The main reason though is three; higher CO2 emissions pushes it up a tax band.
