It would be technically possible to make such an engine swap, but I'd advise against doing so because of the cost and effort involved. You'd need someone to do it that has done such a thing before with that car, as the electronics are likely to cause many issues. It wouldn't be just a simple bare engine for bare engine swap at all. If you're dead set on having a V6 TDI A6, it would be way easier/cheaper to source an existing one.
